NI is completely separate from PAYE, and it is a "one off" tax, ie once calculated it is never refunded unless there has been an actual error in the calculations. The weekly NI contributions limit is around £138, and employees earning less than that pay no NI. Each job is treated completely separately for NI calculation purposes. The fact that this is a second job has no effect on the calculations.

Your employee's knowledge is rather out of date. There has not been any such thing as a temporary NI number for about 15 years. Payroll software which accepts temporary NI numbers would fail HMRC accreditation. If you don't have an NI number for an employee leave the field blank in the software. ...
