I am very new to this, no payroll experience whatsoever, so can someone, please tell me how do I set the software to deduct the Employer's NI Contribution from the Employer's wages on the payslip?

You don't have to do anything, just pay the employee using the software and any employee's NI that the employee owes will automatically show on the payslip. Employer's NI is nothing to do with the employee and should not be deducted from their pay.

What type of payroll services are you using?  This seems like it should be pretty straightforward?  I have been thinking about changing, but there is so much information out there that it's hard to decipher what is legit.
